This issue has been brought up in a thread since 2010, then it was brought up again in 2014. You said you're still working on it. It is now 2017 and this problem still persists. When will this get fixed? Or did you abandon the program?

This is normal.. Trajectory means keyframe in real.. You can configure it.. Select grids from top of trajectory window.. Select any move arrow from right window.. Click on first point then resize your overlay footage.. Use grid lines to remember overlay size.. Then click on second point.. Resize overlay footage again.. It must be nearly same as first one.. Then click on first point.. Click on next frame button 4 times.. Click on add time stamp ( + icon)..Then delete 3rd point end of bar.. Move new time stamp to time that you want.. That is all.. You overlay will be same among trajectory move..
